I haven't yet compiled the latest version (I am currently using the one
provided by the Fedora Project and is precompiled).

Definitely the Alsamixer applet which is causing the problems.

Output follows. Problem fixed by deselecting Alsamixer controller. I am running 
pulseaudio on F12, with kernel 2.6.32.9-67.fc12.x86_64,
