Icedove is using its own, custom UI for notifications rather than integrating with the desktop by using libnotify (or the DBus service wrapped by that library). According to <https://bugzilla.mozilla.org/show_bug.cgi?id=853104>, this is supposed to be fixed by now, but it's not - at least not in the Debian packages. Iceweasel, btw, is using libnotify just fine to implement "Web Notifications" (and probably also for the download-finished notification).
