It should've opened the exact same window as the top-right icon in dock (which
states its path as /usr/bin/WPrefs)

This is because the default menu file (/usr/share/WindowMaker/menu)
hardcodes the location of WPrefs, which is definitely a bug. I'll take
a look at it and send a patch upstream in the near future.
Note that if the menu package (in wmaker's "Suggests") is installed,
then the menu put together specifically for the Debian Window Maker
package should appear. It does correctly open WPrefs.
