Version 5.0.32-4 added the !includedir option to the end of my.cnf,
but included files are interpreted in the context of the surrounding 
option group (see http://dev.mysql.com/doc/refman/5.0/en/option-files.html).
Therefore options for previous groups like [client] and [mysqld] might 
be ignored if added to a file on the conf.d subdirectory.

I didn't verify if old_passwords is working with this aproach, but 
added other local settings for [mysqld] to conf.d, that were ignored.

My proposal is not to use the !includedir option but a separate 
!include option for each option group, i.e. something like:
[client]
...
!include /etc/mysql/conf.d/client.cnf

[mysqld]
...
!include /etc/mysql/conf.d/mysqld.cnf
