I have just taken a look at the /usr/share/zabbix/include/defines.inc.php file. There are just a few *DEFAULT* settings there like the HALIGN_DEFAULT setting you mention. Honestly I believe that the majority of settings there is very dangerous to be changed and will probably lead to a broken installation. So I'd rather object to moving this file to /etc and have users fiddle around with it.
