Yes, see first item in svn texlive2012/TODO: - removal of not-really-conffiles in /etc/texmf/texmf.d and /etc/texmf.d/updmapd./00..., probably all the ucf based ones! Should be all removed ??? I know about it. THe warnings cannot be circumvented, but I was (am) too lazy to do anything in this direction.
