Why is this a problem?

It's actually a feature because we want to protect the access to
debian/files. And we don't want two concurrents dpkg-gencontrol using
different -c options to stomp on each other.

It might be a problem if debian/control does not exist at all, is that
the problem in your case? Maybe in that case we should fallback to the
file indicated by -c.
