I've just been playing around on alpha 6 live cd, unfortunately,
however, I can't even test this since I havn't been able to configure
pulseaudio for surround sound without restarting (which would then
remove all settings of course) Another bug (#260675) makes installing it
impractical at the moment. However, some more testing on hardy has
revealed that it's probably more to do with pulseaudio, or further down
the chain - I'm not sure why I didn't notice that before. pavucontrol
also controls the wrong channels, while the volume control from volume-
control-applet controls the right ones... I guess this means it really
needs to be tested further and possibly a bug filed against the
appropriate package.

On a side note, it should probably be easier to setup / enable surround
sound in pulseaudio than having to edit config files... :(

My current workaround is to just plug the rear speakers plug into the
center / LFE socket and vice versa, which is fine for me as long as I
don't boot into vista too often (which does recognise all the channels
correctly)
