I have the same problem, but found a solution, that worked for me at least:
I noticed, that after installing the package "sound-theme-freedesktop" and 
setting the sound theme to default in the audio properties, empathy made 
sounds. So I decided to look at the files and found the following: There is a 
file named "message.oga" in the freedesktop-sound-theme, but there's no 
"message.ogg" in ubuntu's sound theme. So I just created one and empathy now 
makes works like I'd expect.

In other words: /usr/share/sounds/ubuntu/stereo/message.ogg is missing
and needed by empathy to make a sound for incoming and outgoing
messages.

Hope that helps other people as well.
