I just tested krita-2.99.89. When I edit hotkeys and press Ok, to save, hotkeys
are not being changed.
For example, I try to change 'show color selector' to 'C' - key. Key seems to
be assigned, but then after closing preferences window with ok button, 'C' key
is reseted back to default action (crop).
