Seeing the same issue on Debian for 4.14.1 (jessie) as well as 4.14.2 (sid).
For me, duplicates occur only if mail filtering does NOT move the mail to a
folder different from INBOX (using IMAP), where I let the filtering happen.

Moreover, "Folder"->"Remove Duplicate Messages" does not work. Of multiple
duplicates, two will remain (if the operation is started at all after selecting
this action, which does not seem to reliably be the case for me). I've seen an
open bug report for this somewhere but I cannot seem to find it now.

Maybe there is some issue here in that Kmail/Akonadi do not reliably detect
what ought to be considered "the same mail object", and hence the duplication
occurs after the filters did not move the mail to a different folder?
