I wonder if you don't have a problem somewhere else: I tried on my machine, home, and I don't even get one more cs per second when I launch and use freecol. However, I did notice that, compared to work, I get much more context switches on my home computer than here, which I attributed to my video card. Could you be more precise: is it really linked to freecol (the number of cs really changes noticeably ?) ? Could you try another graphical Java application and check if that shows the problem (with the same virtual machine as the one you're using for freecol, which really should be Sun 6) ? Could you try to purge sun's java and reinstall it ? (I'm thinking it might be due to local java configuration, but I'm not sure).
