With your exception in the log I think it can't create a temporary lock file in .eclipse/org.eclipse.platform_3.1.2/configuration/org.eclipse.osgi/.manager: .tmpys9gk6.instance for example. Can you try to create this file to see if you have some weird problems with your file system.
