here is how the current MIME assignments of Freeplane work
(see /usr/share/mime/packages/freeplane.xml):

- *.mm files with "<map" at the beginning of the file (freemind files)
  are registered with freeplane *unless* freemind is installed
  (lower priority than freemind)

- *.mm files with <map version="freeplane at the beginning (freeplane
  files) are always registered with freeplane

--> My guess is you are looking at a freemind file and you have
    freemind package installed
    OR cinnamon file manager does not use the MIME config
    (unlikely since it's a fork of nautilus)
    OR my mime type config doesn't work!

--> can you post a header of a mindmap file that is not opened with
    freeplane?
