This was documented in the release notes, see https://bugs.debian.org/cgi-bin/bugreport.cgi?bug=830829 Using a separate /usr is fine, but then you'll need an initramfs which mounts /usr (initramfs-tools and dracut do that). If this did not happen in your case, please file a bug report against either dracut or initramfs-tools.
