what driver/graphics card are you using? I haven't any problem with mp4/h264 video, only with xvid/divx. The green line is visible also is visible also when the height of the screen matches the height of the video. Hence the line is overlapped the bottom of the screen, but don't change its colour o brightness during the playing. (if I understand correctly your question) The attached screenshot has been taken when VLC is playing the video linked in my previous message. I have tried the default output module VDPAU, the OpenGL (XCB) and the X11 (XCB). same result for all three.
