Check the internals of the mod folder. Stuff like init.lua and textures/
must be directly placed in the mod folder, not in a sub-folder of it.
If the mod folder contains a file named modpack.txt, then the mod will
be considered a mod pack: in this case, the mods inside can be placed in
But, isn't it non-free anyway? Since you can't modify and distribute it
like you would distribute something under public domain or GPL, as the
permission is exclusive.
It may also be seen as encouraging usage of GitHub.

Note that 0.3.1 is outdated; latest upstream version is 0.4.4 and this
issue is fixed in upstream since 0.4.0 (which was released more than 6
months ago :-D).
