In short:
Although /boot/efi must be on a vfat partition, /boot cannot be on a vfat
partition.
It must be on some regular linux partition where it is possible to set
symlinks.

and the 2nd partion is fat32 and mounted under /boot.
This is possibly the cause of this warning.
It might be useful to clarify the thinking about this matter in the doku.
