On debian stable, dovecot 2.3.13+dfsg1-2+deb11u1 and postfix 3.5.17-0+deb11u1
I set postfix sending mails to dovecot for mailbox storage:
mailbox_transport = lmtp:unix:private/dovecot-lmtp
dovecot listen with lmtp:
service lmtp {

just a quick guess, but maybe you need to run the supplied 'autogen.sh'
script before running configure, so your configure scripts gets
regenerated using _your_ installed version of autoconf.

yes, /var/vmail/%d/%n/Maildir is owned by vmail:vmail (5000:5000).
I dont think there is a problem here as when the first mail was to be
delivered, subfolders and files were created automatically under
/var/vmail, for example: /var/vmail/mydomain.com/user
