The linked bug is related, but it is different.
The common problem is QProcess not receiving SIGCHLD, because something messes
with signals.

If not, then splitting up the batch/transaction apparently helped, or the

I don't think its the file itself causing the error, but a somewhat
deterministic chain of events (file index operations) which has somehow brought
the DB into a bad state.

Not "it" is rebuilding the db, the indexing daemon is enabled and adds any item
included in the config to the db. The purge command purges the db, it does
nothing else.

baloo is not a command, so of course it does nothing.
balooctl purge removes the DB, and then the DB is rebuild, as intended.

There is a well-known, cross-desktop mount option to hide file systems,
x-gvfs-hidden.
Docker should set it if the FS is not meant as a user-accessible storage.
