Help understanding print problem

My guess is that this is not a lilypond bug, but there might be someone here who could shed light on how to report it, or better ways to work around it. I have a PDF file http://serpentpublications.org/music/dewilde/amours/allparts.pdf, produced by lilypond-book with parts and score for a piece.

I'm working on trying to make alternate endings readable in unbarred parts. There's probably a bug report I should file, because they are quite often ambiguous. I'm attaching the file I'm working on -- before I file the report I'll create a simpler test file, but you can see what I mean.
