  I have a headless server in my closet that's running 24x7, which
 cannot be said of my workstation.  It would be really nice if it was
 possible to run the network part of Azureus permanently on the server,
 and have the UI connect to it instead of to localhost:6880.  That way I
 could keep seeding even though my workstation is switched off or
 whatever.

  (An init script would be appreciated if such a feature was added.)

I think you could achieve this: 

To run Azureus from console command line (useful for running the web UI
on a headless / XWindows-less machine), you'll need these additional
jars in the classpath: 
        log4j.jar 
        commons-cli.jar 

TO RUN: Place all the jars in the same directory and run 
        "java -jar Azureus2.jar --ui=console"
