It is affected by these RC bugs:
 735763: svnkit: FTBFS: [javac]
 /??BUILDDIR??/svnkit-1.7.5+dfsg/svnkit-javahl16/src/main/java/org/apache/subversion/javahl/SVNClient.java:32:

Given this notification, I'll take care of this bug.

I think the solution to this is to package a new upstream release,
however upstream switched SVNKit building process to Gradle.

What worries me about this is not SVNKit but current Gradle state in
Debian. I would like to improve Gradle, but in my experience the
maintenance of that package is not trivial and requires lots and lots
of time that I currently don't have.

Help with this is more than welcome, of course.

Re: [Debichem-devel] Jmol: Seeking new maintainer or considering removal

2014-03-07 Thread Michael Banck
Hi,

On Fri, Mar 07, 2014 at 07:10:44PM +0100, Daniel Leidert wrote:
Jmol is a nice and useful 3D chemical structures viewer application,
which is written in Java. It can be run as a standalone application
and it also ships an interactive web browser applet and a Java
 development tollkit.

Since some time the Jmol package is lacking behind the latest upstream
releases. Current version in Debian is 12.X whereas upstream already
reached 14.X. With the release of the 13.X series, Jmol added some
more external libraries, which it uses and ships. So to get the latest
Jmol release into Debian/main a maintainer is required, who is willing
to maintain Jmol along with its dependencies. This requires some basic
Java knowledge. Also note, that the upstream build system (the last
time I checked) usually puts all classes - Jmol and its dependencies -
into one JAR file, so you usually have to hack the build system too.

If nobody steps up, I'm going to request its removal from Debian, as
it seems unuseful to me, to ship an outdated piece of software.

If somebody wants to step up to help, be my guest. Note that I believe
there is/will be a Javascript version of Jmol at one point, which might
make some thing easier, not sure.

In any case, I plan to update it in time for the jessie freeze at least,
but I currently don't have a lot of time to dedicate to it.

Fedora doesn't seem to care, they used to have a version where it used

sending to debian-java too in case someone has ideas..

Just use a cyclic build dependency. They are annoying, but less
 problematic for Arch: all packages.

How would that work in practice? Ship the generated files in the tarball
and document the build in README.source? Or try to build a stripped
version that's capable of generating the parser as a second stage?

Benjamin explained this to me.. but instead of fiddling this manually,
we went with the original tarball but that the pre-generated files are
rebuilt before the final jar is built. That should be good enough for
the archive, no?

Not sure, no idea where they were generated from.. I'll see if they are
 needed at all.

I could remove all of them without any issues, so best to recreate the
tarball and push to NEW again, with all the fixes.

scratch that, removing those trims the resulting .jar too and breaks at
 least JAXB build..

Well, we need all files to be rebuildable, all generated files need
their source, and we need at least documentation on how to rebuild
them, even if they aren't rebuilt on every build. I'm afraid I'll have
to reject the package in the current state, until this issue is
solved. (The other things would be fine in a -2 version, but not this
 one).

is not enough to determine this on my own)

Not sure, no idea where they were generated from.. I'll see if they are
 needed at all.

I could remove all of them without any issues, so best to recreate the
tarball and push to NEW again, with all the fixes.

scratch that, removing those trims the resulting .jar too and breaks at
 least JAXB build..

Well, we need all files to be rebuildable, all generated files need
their source, and we need at least documentation on how to rebuild
them, even if they aren't rebuilt on every build. I'm afraid I'll have
to reject the package in the current state, until this issue is
solved. (The other things would be fine in a -2 version, but not this
 one).

We have a bootstrapping issue with this.. upstream CVS repo ships with
'lib/bootstrap-relaxngcc.jar' which is used to generate the files for
the parser. And since the source tarball can't include that relaxngcc
has no way to enter Debian?

Fedora doesn't seem to care, they used to have a version where it used
the embedded jar file, but the one that entered the archive used the
same build system as our original upload..

sending to debian-java too in case someone has ideas..

this is a blocker for xsom - fastinfoset - jaxb - RESTEasy - Dogtag
10 - FreeIPA :/

Just use a cyclic build dependency. They are annoying, but less
problematic for Arch: all packages.

How would that work in practice? Ship the generated files in the tarball
and document the build in README.source? Or try to build a stripped
version that's capable of generating the parser as a second stage?

 Hi Daniel,

I haven't been able to reproduce this issue, libhamcrest-java builds

It looks like this is one of those bugs that's not reproducible 100% of the
time. I just tried it 5 times using my pbuilder environment, and it failed
 on
 2 of those builds.

I saw this failure once last week when Daniel first reported it, in a
sid cowbuilder chroot, and then not since (in 5 subsequent builds). So
it's a bit odd... I didn't save the build logs from the failed build,
since I thought the failure would be trivially reproducible.

That doesn't much help isolate the issue, but it is occurring on
multiple systems.

Thanks Niels. I realized that when I got the bounce and uploaded a new
version just a bit ago. It's clear in Policy, but I had binary
package on the brain (since jarjar is actually incorporating the binary
package).

Also, I'm a bit confused as to why my upload of cglib about 30 minutes
prior didn't bounce for the same reason. I'm preparing another upload
of that now, but it's odd that I didn't get a reject.

Thanks,
tony

The script that generates this mail tries to extract removal
reasons from comments in the britney hint files. Those comments
were not originally meant to be machine readable, so if the
reason for removing your package seems to be nonsense, it is
probably the reporting script that got confused. Please check the

1.5.6, which addresses the RC CVE, has been uploaded to unstable.
Still to do is to address the CVE in stable.

I'm afraid I'll have
to reject the package in the current state, until this issue is
solved. (The other things would be fine in a -2 version, but not this
one).

Re: qiime REMOVED from testing

2014-01-27 Thread Andreas Tille
Hi,

thanks to the hint od Steven below I wonder if I could get more help to
solve #731190 which boils down to the question why libjogl-java is not
available on kfreebsd. I addressed this to the maintainer (debian-java)
but his new upload did not fixed the issue obviously. It even seemed
to make things worse, since the package now fails to build on even more
architectures as

   http://buildd.debian-ports.org/status/package.php?p=libjogl-java

shows and kfreebsd is not even on the list of architectures any more.

Hope anybody will have a clue - otherwise I will restrict the qiime to
the architectures that do not have trouble with libjogl-java.

Kind regards

   Andreas.

[...] #731190 which boils down to the question why libjogl-java is not

AFAICT that package has never been available on kfreebsd:
https://buildd.debian.org/status/logs.php?pkg=libjogl-javaarch=kfreebsd-amd64

I'm currently not sure of the best action to take:

If that package is only needed for qiime to work on Linux, the
dependency could be limited to [linux-any].

Or if that package crucial for qiime to work at all, you can only
request its removal from kfreebsd. (From unstable - by filing a bug
with ftpmaster).

Or with luck, someone might be able to get libjogl-java built on
kfreebsd. (I think changes to gluegen2 are needed).

There's a more immediate problem that qiime now FTBFS on kfreebsd-*:

http://buildd.debian-ports.org/status/package.php?p=libjogl-java

shows and kfreebsd is not even on the list of architectures any more.

That's the wrong page - that's the debian-ports.org infrastructure.
Architectures for Debian sid are here:

https://buildd.debian.org/status/package.php?p=libjogl-java

I'm curious why it talks about 'downloading', it's not really
downloading source code during the build, I hope?

 FastTree.c downloaded successfully.
 FastTree built.

Seems like some porting is needed, maybe not much. I'm looking into it
right now...

Thanks!

From where did you got this line. I'm aware of it from the test suite
which is known to fail for this reason. UCLUST is non-free and was
removed from the soures - so this must fail obviously (patching the test
 suite is work in progress).

It's quoted from the link above, Tail of log for qiime on
kfreebsd-amd64. It's an excerpt from near the end of the build log on
kfreebsd:

https://buildd.debian.org/status/fetch.php?pkg=qiimearch=kfreebsd-amd64ver=1.8.0%2Bdfsg-2stamp=1388360126

 UCLUST is non-free and was
 removed from the soures

setup.py is trying to 'download' it, at least. Whatever that means. On
i386 that step is successful. I hope to get a closer look at this soon
(waiting for qiime source to unpack on a verrry overloaded machine).

I admit I have no idea about the usage of libjogl-java in qiime, but
since it is no direct dependency but it is introduced by a dependency of
king and libjogl-java is deprecated (see #706922) we most probably will
not be very lucky.

I have no idea what gluegen2 might be.

No, it is not. At least under amd64 is builds fine in pbuilder.

  FastTree.c downloaded successfully.
  FastTree built.

Seems like some porting is needed, maybe not much. I'm looking into it
 right now...

From where did you got this line. I'm aware of it from the test suite
which is known to fail for this reason. UCLUST is non-free and was
removed from the soures - so this must fail obviously (patching the test
suite is work in progress).

Oddly, I didn't get that error building qiime 1.7.0+dfsg-1 just now, it

But the resulting package is going to be uninstallable on kfreebsd

If king is absolutely needed for qiime to be useful, I think the only

Well, for king we have another problem that it depends from the
deprecated libjogl-java and should be replaced by libjogl2-java.
Unfortunately upstream did not answered my request[1]. I just tried the
brute force method to simply replace the JAR filename jogl.jar by
jogl2.jar and see what might happen[2]. It results in 100 errors (most
probably a lot of consequences of some initial errors - I have injected
the relevant build log snippet into the patch file[2] as well in case
this might enlight somebody else than me (since I have no idea about
jogl nor about Java in general).

May be if we could somehow deal with this it could be some option for
the further steps.

Alternatively I inspected the qiime code and it actually provides an
alternative to the default use of king which is called InVUE. This is
not yet packaged but looks interesting even if there are no proper
upstream releases but just a SVN repository. May be packaging InVUE
could bring ous out of the trouble with the deprecated libjogl-java.

Kind regards

I tried removing libjogl-java, and KiNG still seems to work?

I admit that I was quite astonished that the package builds despite
the errors.

 I don't
know if the graphics are being 'accelerated' or not, but:

 http://kinemage.biochem.duke.edu/kinemage/king-manual.html#tth_sEc3.3.2
This feature has been tested with various combinations of Java 1.4.2
through Java 1.6.0 and JOGL 1.1 through JOGL 1.1.1. JOGL is still
under development, as is this feature, and interacting so directly
with the hardware is always risky, so it's possible that OpenGL
rendering may hang KiNG on your computer. You've been warned.

Hopefully, a future version of Java (possibly the 1.6.x series) will
use OpenGL behind the scenes for all graphics operations, making KiNG
much faster and making this feature obsolete. Until then, this is a
work-around for large kinemages where performance is an issue.

So it may be that graphics rendering is fast enough in openjdk-6 and -7
that KiNG's use of JOGL is obsolete anyway?

This would be cool and I'd be very happy if somebody of the Java team
would comment on this.

If the libjogl-java dependency is dropped, king should be installable on
kfreebsd and then so would qiime. And libjogl2-java transition can go
 ahead.

Most probably this would be the most simple solution.

Kind regards

Looks like it's from javacc: examples/JavaGrammars/Java1.1.jj
and modified for this project. The original file is under BSD-3-clause.

Not sure, no idea where they were generated from.. I'll see if they are
needed at all.

None of these warrant a reject, but I would like to see them
clarified, if I'm to let the package through NEW. If you want to
correct them, and reupload, instead of fixing them in a future
version, that is also an option. I will reject the current version
from NEW then, and you can reupload after.

If it's ok I'll push updates to git and get -2 uploaded soon enough that
should cover all the above. Getting -1 through NEW would still be nice :)

Re: Trying again to restart the processing package

2014-01-06 Thread Pablo Duboue
Hi David!

Good luck with the packaging. Last week I was using processing for
something and remembered this ITP. I should have dropped it, thanks
for taking it.

I had a working build for processing for a very old version (which was
doing the build as a series of scripts). The newer versions use a much
saner system, so my work is no longer relevant.

If you have something, I can help you test it and if you want to
bounce ideas, I'll be at #debian-java again (I'm DrDub).

Great news!

 That doesn't address:

That's not my interpretation of Debian Policy, or maybe I
misunderstood you.

12.1.

Each program, utility, and function should have an associated
manual page included in the same package. It is suggested that
all configuration files also have a manual page included as
well. Manual pages for protocols and other auxiliary things are
 optional.

I can't find any reference to library packages or similar.

So if closure-compiler can be executed it needs a manpage, no matter
in which (kind) package under which name it is.

Having a de facto empty package doesn't seem very appealing to me.
No package providing a command should be empty; there needs to be the
command, and a manpage, at least. So this objection doesn't seem to apply
 for bug#733996.

My understanding of the idea [0] was that the new closure-compiler
package would only contain a symlink (and a dependency), since that
actual command is the same jar as what is in
libclosure-compiler-java [1].

If that's the case, it still feels a bit odd to me.

If I misunderstood the situation or there are other ideas on how to
separate a binary and a library package, that's fine for me :)

Cheers,
gregor

Tony, are you making another upload shortly, would you like to merge

closure compiler is also a library dependency, e.g. of gwt. It might be a good
idea to provide two binary packages, one for the library jar and another one
for the manpage + executable.

Let me know if this if fine with you (also if you prefer to prepare

I won't have the time to test it thoroughly, but at first glance the
package content looks good, so go ahead and upload it.

 Hi Andreas,

The buildd report for the package looks quite strange:

   http://buildd.debian-ports.org/status/package.php?p=libjogl-java

I will do a sourceful upload soon to freshen the packaging and we can
see if it takes a more normal path through the buildds.

I can not (not any more?) see something that shows any specific thing
about BSD. What should I do?

How is it possible then that [1] package is part of Debian? Its source

Hi Paul,

I find that in src/antTask/edu/umd/cs/findbugs/anttask/FindBugsTask.java,
it uses apache1.1, which can not be found in /usr/share/common-license.

I can't the license in the upstream, but find it on the internet[1].

So what should I do? Download the license and put it in the debian

How bad... I wonder whether the person who wrote this funny license

Bug#727059: RE: freeplane: Wrong icon appears on GNOME 3 main and left panels

2013-10-24 Thread Felix Natter
Alessio Paonessa livm...@hotmail.com writes:

 Hi Felix,

hello Alessio,

I already tried both, but it doesn't work. It seems a different problem and I
 don't
know if it's inside the 'freplane.desktop' or in the main program.

In threads they talk about an issue in the java machine linked to wrong
 headers,
but I'm not able to verify it.

If you are able/willing to build a patched version of Freeplane (1.3.x),
then we could try this:

  http://bugs.sun.com/bugdatabase/view_bug.do?bug_id=6528430

Does the description match what you're seeing? On the other hand, if the
above didn't work, I don't see high chances that this will work...

How about trying to find help on one of the openjdk lists?

  http://gmane.org/find.php?list=openjdk

(probably http://dir.gmane.org/gmane.comp.java.openjdk.awt.devel)

(gmane.org is mail2news and news2mail gateway, pretty cool thing :-)

Best Regards,

2013-10-24 Thread Alessio Paonessa
Hi Felix,

If you are able/willing to build a patched version of Freeplane (1.3.x),
 then we could try this:

I'm sorry, but I don't study IT and I don't know what I'd make to the source
code.
That's why I stopped at the 'freeplane.desktop' file. It's too far from my
knowledge in IT.

How about trying to find help on one of the openjdk lists?

I thought about writing a post in Freeplane forum. Maybe program developers
could
be the best choice to try the solution listed above. It's the best I can do
with my
technical skills ;)

Best Regards

Ok, cool that you're into free software then :-)

I am part of the upstream team, and most of the other developers are
using Windows. You can try anyway though, there is a (small) chance that
other users or devs are experiencing your problem.

Bug#726641: Re: freeplane: No lcdfilter applied on displayed fonts

2013-10-22 Thread Felix Natter
hi Alessio,

glad that this works for you.

Just wanted to make you aware that these lines overwrite one another, so
in your case, only
  export _JAVA_OPTIONS='-Dawt.useSystemAAFontSettings=gasp'
has an effect.

I would like to invite you to join the Freeplane community at
  https://sourceforge.net/apps/phpbb/freeplane/viewforum.php?f=1

Can I close this bug?

Best Regards,

 hi Alessio,

 from the link you posted:
 http://askubuntu.com/questions/36434/how-can-i-remove-duplicate-icons-for-launched-java-programs-in-the-launcher

 # run this, then select the freeplane window:
 $ xprop | grep WM_CLASS

 # on my system:
 WM_CLASS(STRING) = sun-awt-X11-XFramePeer, java-lang-Thread

= have you tried to modify:

 /usr/share/applications/freeplane.desktop

 to add a line:

 StartupWMClass=sun-awt-X11-XFramePeer
 or
 StartupWMClass=java-lang-Thread

 and logout+login?

 Best Regards!

2013-10-21 Thread Alessio Paonessa
Dear Felix,

Thank you for your answer and suggestions. I added the following lines to the
.bashrc and now fonts are looking better:
  export _JAVA_OPTIONS='-Dawt.useSystemAAFontSettings=on'
  export _JAVA_OPTIONS='-Dawt.useSystemAAFontSettings=lcd'
  export _JAVA_OPTIONS='-Dawt.useSystemAAFontSettings=gasp'

I also switched to OpenJDK7 and the new Freeplane version and I'll play a
little to know it better. Thank you for your time and work!
