My first guess is that Cocoon have a thread that doesn't die when you
stop the application (they probably have a shutdown listener). How do
you stop Tomcat?
Can you also add a thread dump (CTRL-\) to this mail (do that before
stopping and then after if the console is still up)

Assuming you mean J:Rockit (the BEA JVM), just install JRockit and set
your JAVA_HOME environment variable to point at the JRockit installation
directory rather than the Sun JVM directory. You don't need to modify
tomcat in any way.

It could be that the secuirity-constraint element is in the wrong
place in the web.xml file.
Elements need to be listed in a particular order. They can't just be
placed anywhere. The parser error tells you the order in which elements
are allowed. Does your web.xml comply with this ?
