I have the exact same issue upgrading from 11.04-server i386
It was a clean install and was only used as an FTP server (running

What you want to achieve is out of scope of apache2-suexec-custom. The
filename in /etc/apache2/suexec is the name of the run user of apache2,
i.e. whatever is specified as 'User' in /etc/apache2/apache2.conf. Or

No activity on this for a while, but I would like to mention that this
bug is still present in 11.10. Unity now works in dualhead. Both
monitors are at 1680x1050 btw.

I'm giving up unity. It is not ready as a stable release yet and i feel
that canonical should recognize this and stop force feeding unity to all
ubuntu users, all newbies may run screaming back to windows after a bad
experience with unity and never come back.
