publisher are two separate instances unfortunately. And they can be out-
of-sync shortly before & after large publication moves. Hopefully next
ddebs publisher run will sort everything out.

Your disk is currently partitioned to boot in bios mode, but you booted
the 16.04 installer in EFI mode. A warning message prompted you that
this could be a problem and recommended performing a bios mode install
instead, but you chose not to. You either need to perform the bios mode

(sha1:494bc027be3d29c494eb17d057dcc51cdfc6f50b) is seemingly still using
the broken shim package?
I'm guessing there's something special about how the shim package gets
onto the ISO as it doesn't seem to be listed in yakkety-desktop-
amd64.manifest?

Repository is not broken at all. The reason why, one no longer can
install obsolete dbgsyms package is becuase that kernel is obsolete
already, supperseeded by a newer one. This is normal during the
development of a release, old builds are unpublished straight away.
