I do not recommend Overwrite as the work-around. Use dpkg-divert to
create a diversion (read: move the files in the way, don't overwrite
them!).
Here's how to move the files from arm-none-eabi-gdb to more appropriate
locations:
sudo dpkg-divert --package gdb --divert

Did it build the older version of gdb before you applied your patch?
I didn't, but I believe it would have gotten much the same result.
Looking at the publishing history, I found version 6 as an example:

`2` instead of having an ubuntu prefix, since the prefix is already
built into the version number.

I've attached a debdiff with the first patch mentioned above, applied to
the package in 14.04. I've built this locally in my trusty vm (amd64)
and I no longer get a conflict when attempting to install the package.
Not done any testing beyond this.

There are some typos/leftouts in the commandline above.
I used:
sudo apt-get -o Dpkg::Options::=--force-overwrite install gdb-arm-none-eabi
as the workaround.
