1. hdparm tells me HDIO_GET_DMA failed for both drives on my system.

I beleive this is a well-known feature in the kernel itself. It
prioritizes file operations.
I can confirm this going on with .tar backups and beleive it's the same
phenomenon. When working with large files, the kernel uses so much
resources that the user interface part becomes sluggish or
thank you for your bug report, what file manage do you use? could you
try to obtain a backtrace http://wiki.ubuntu.com/DebuggingProgramCrash
when the software is using cpu and attach the file to the bug report?
