The problem was gone with newer Ubuntu versions but persisted with all
java alternatives in Ubuntu 8.04.

After changing display driver from fglrx to radeon this problem is gone.

No, changing the display driver only made Eclipse last longer. Still crashes;

/usr/share/themes/Human/gtk-2.0/gtkrc:82: Murrine configuration option
highlight_ratio will be deprecated in future releases. Please use
highlight_shade instead.
What seems to help was to disable system sound effects from gnome sound
settings.
