Ok, so wacom is the only driver which supports proper rotation, evdev and synaptics only support switching the axis around. There are a couple of options to fix this bug; make the wacom driver recognize that the tablet screen has rotated, and rotate the wacom device as well, or make the GUI

Is the issue simply that the input movement didn't rotate with the screen? I.e. you push mouse up/down and instead it goes left/right. If that's the case, try using xinput to rotate the input too. Here's a reasonably easy to follow blog post on how to do this:
