Ok, this can be caused by several things.
One would be a race condition between bridge-utils and vlan, this got fixed in 
Precise so it'd be interesting for you to test with Precise alpha-2.
Another could be the switch between the two machines "eating" the tags, I've 
seen that happen on some cheap devices like wireless routers (wrt54gl being one 
of them).
And yet another problem could be the network driver not working with VLANs, 
I've seen this with some older version of the nvidia ethernet driver.

Anyway, as a first step I think it'd be best if you could test this on Ubuntu 
Precise alpha-2 (or later) and if it still happens, then give details regarding:
 - exact hardware in both machines
 - exact model of switch
 - same test using crossover cable
 - /var/log/kernel.log for both machines
 - /var/log/syslog for both machines
