I would argue that in such cases the right way is to use a distinct language codes for the variant spelling (possibly arbitrarily selecting one as the variant), as I did for demonstration on https://www.wikidata.org/wiki/Lexeme:L229388 (though I only did it on the lexeme header, one could use the same system for each of the forms). If the pronunciation is different as well, I think they should be seen as different lexemes.
