Or, you could use an EAD export plugin that overrides the core code behavior referenced above. Ideally, though, I think at this point it would be better if those external IDs were never included in an EAD export, since that could be handled in a local plugin. Also, those external IDs aren't displayed by default, as Brian notes (and they definitely are not editable values by default), so you won't seem them normally.
