Yes, and if the preamp does this properly, the left and right output
channels should be getting the same data, and a valid comparison can be
made.

A more likely problem would be slight differences in gain for the two
sides. Volume differences are the main reason for false positives in
detecting differences between source files. This will also apply when
the sources are true mono, played through a stereo amp.
