You should run it when your Full backup and your Base backup are
too different. (Most of the time after a system upgrade). The Full backup 
should print how many files/MB were used from the Base job. If this number is 
ok for you (and over the time), you don't need to run a new base job.

Yes, you need a longer period, it's like Incremental/Diff over Full backups.

Copy jobs should work with Base jobs, but if you purge a Base job used by a 
set of jobs, I don't think that the upgrade process that choose the next Copy 
to make it a normal Base Job will update the BaseFiles table to change all 
references. It will certainly be a new feature for the next release.

If you use copy for emergency, you can certainly update references by hand for 
the moment, tests and feedback are welcome.
