Dear Bruno,

As Davis replied to you on the Bioconductor mailing list, the glm functions in edgeR perform differential expression analysis of arbitrarily complicated RNA-Seq experiments. There is a case study in the edgeR User's guide.

Dear all,

Have you already known about a RNA-seq R Package for the differential
expression analysis between multiple samples (ANOVA-like) ?
Tools such as edgeR or DESeq seems to be limited to the analysis between
two conditions only.
