FWIW, 3.1Å is not very low for modelling N-linked glycans these days.
I am not an expert in glycoproteins, if a boat GlcNAc is this extremely unlikely, I will try other things...😉.
Allow me to suggest that one of those things be Extensions -> Modelling -> Modules -> Carbohydrate -> Glyco -> N-Linked Glycan Addition... (if you use Coot, that is). Paul
