I've updated the patch as the upstream margin patch has been removed. I've also tested Gnome Classic & Compiz and not detected any issues for the desktop icon workspace.
At current, Unity settings of those margins is done in the Unity plugin which is to late, i.e those margins must be set one of the first things at session startup using XChangeProperty. If not known (no gsettings?) then those four margins can all be set to 0 and nautilus will adjust the workspace automatically when correct margins are set later.
