I personally suggest inline replying combined with
shortening quotes. Of course if you quote the whole
previous mail or even thread in a mail, top-replying
makes it easier to throw away everything below your
answer ;-). Well normally you want to read the answer
in local context, I guess. Quoting whole mails/threads
is useful for cases where  different people work as
one entity, for example in a mail exchange  with a
helpdesk where mail A may be handled by a different
person than mail B later in the same thread and the
2 persons do not have access to each others mailbox.
