You are right, what i missed is: GTK+ GNOME UBUNTU 10.10 64 AND UBUNTU 10.04 64 (HAPPENS ON FEDORA 13 ALSO)
I tried with any of possible value for stacking property with the same result. If the first Form you open is .Modal() the balloon is hidden by the form. And yes if you disable Compiz all works fine, but in fact it is very rare today find a user not have compiz enabled (apart from you). Anyway i can workaround the problem, it is not so urgent to investigate.
