Ok, I think I know what's happening, but I don't know how you got to that point.
There's a via at 47.43mm, 18.54mm. It appears to serve no purpose, as it has only lines from layer two connecting to it. However, *under* the via is a tiny copper trace on layer 1 (make vias invisible and you'll see it, but it does stick out a little on the side). At least, so it seems. It turns out you have *1500* tiny copper traces under that via. So, shut off layer 2, use a rectangular selection box to grab all those traces and the via, and delete them.
