CONFIG_PROTECT "emerge info" gives this on my box: CONFIG_PROTECT="/etc /usr/kde/2/share/config /usr/kde/3/share/config /usr/share/config /var/qmail/control /lib/modules" CONFIG_PROTECT_MASK="/etc/gconf /etc/env.d" I guess that adding /etc/init.d to CONFIG_PROTECT_MASK will do the trick and "emerge -C" will remove the init script too.
