I would check the man pages for your DHCP client. For example, to 
prevent my /etc/ntp.conf from being overwritten every boot I have to 
change my eth0 settings in the /etc/conf.d/net script to this:

iface_eth0="dhcp"
dhcpcd_eth0="-Y -N"
