It looks like doing a shallow clone ignores the reference repository setting. I noticed if I don't do a shallow clone and the reference repository directory isn't right I'll get an "ERROR:" message saying so, it's absence then becomes my only vague indication that it's working. My clones don't seem that much faster so I'm still skeptical it's actually being used.

Please make the setting between reference repo directory and shallow clone an exclusive radio button choice. And also please add some indication that the reference repo is being used.
