What you're doing is correct. Logout, then just turn off the client. That's it.
I never shut down my server, but if I wanted to, I'd do this:
# shutdown -h now

With KDE, I have only the choice 'quit KDE' in the start-menu. After I have the prompt-user box dialog, but I can't shutdown the PC. So I shutdown it with the start-stop button on the front of the PC.
And when I wan't to shutdown the server, I have the following message : A X session is open. And it's normal, because I don't have stopped it.
