I don't have any great suggestions, but I wonder what would happen if 
you removed all files from the user's home (or tried with a brand new 
user).   Also, do you use NFS?

Your problem does look familiar, so maybe it happened once or twice (but 
not often). We've used LTSP 4.2 with various versions of Fedora, and 
/home is mounted via NFS 3.    We're up to Fedora Core 6, and I think it 
was in Fedora 5 or 4 that introduced a more common (and annoying) 
problem where the whole Gnome panel would disappear until killed 
(https://bugzilla.redhat.com/bugzilla/show_bug.cgi?id=233511).  Also, 
once recently the desktop disappeared.  Things like this make me 
question the reliability of Gnome.  :(

I haven't had much success filing bugs at bugzilla.redhat.com or 
bugs.gnome.org, so this weekend, I installed the Cooperative Bug 
Isolation in case it helps debug the problem.
