Your problem does look familiar, so maybe it happened once or twice (but not often). We've used LTSP 4.2 with various versions of Fedora, and /home is mounted via NFS 3. We're up to Fedora Core 6, and I think it was in Fedora 5 or 4 that introduced a more common (and annoying) problem where the whole Gnome panel would disappear until killed (https://bugzilla.redhat.com/bugzilla/show_bug.cgi?id=233511). Also, once recently the desktop disappeared. Things like this make me question the reliability of Gnome. :( I haven't had much success filing bugs at bugzilla.redhat.com or bugs.gnome.org, so this weekend, I installed the Cooperative Bug Isolation in case it helps debug the problem.
