Lynn, There are a couple of mode of operation for MapServer that are available. You can communicate directly with it via a CGI request, or it can be scripted via MapScript, which has many binding flavors.
We use the CGI mechanism quite extensively in our own service work as well as GeoMoose, a Javascript client framework which accesses MapServer CGI amoung other things.
