Looks like you didn't tell http.conf where your .pl scripts are.
My httpd.conf includes a :
##Mod_Perl stuff
Alias /perl/ /var/www/perl/
<Location /perl/>
SetHandler perl-script
PerlResponseHandler ModPerl::Registry
PerlOptions +ParseHeaders
Options +ExecCGI
</Location>
