With line 73, which should be
"widget.window.set_type_hint(gdk.WINDOW_TYPE_HINT_UTILITY)", commented out do
open tool windows end up behind the main window if you click the canvas?

@comment #5, this is a bug, yes. But this is really not handled by MyPaint,
and I'm not sure if we can fix it. The problem is likely in gtk. If you can
verify the behavior with other gtk applications, considering filing a bug in
gtk+
