1st - don't trust the status bar! The FAQ will fill you in on that. ;) 2nd - What are you using for criteria to determine that Nessus had indeed completed the port scan?

I ran the scan over the weekend and Nessus shows that it has completed the Portscan but the Checks status bar is about 1/4 inch away from completion on every computer that is displayed in the GUI window.
